Note panning will not be passed on to the VGM dump.
Channel pan automation will only work in the first instrument. and no one else.
Bonus: limiting what channels an instrument can use after you move their order will completely mess the instrument mapping (click to mute intrument 1 on channel 2 and a completely random instrument will be muted instead, this can also create some weird behaviour where DAC is allowed in non-6 channels )
